For those who have watched the season 3 premiere of MLP:FiM, compare this to this.
They've used Star Trek and Star Wars effects before in episodes of the older shows as well.
(EDIT) And so, given the fact that links to videos on Youtube are utterly ephemeral and I don't feel like taking the time to look up new versions of the previous, now vanished videos, the gist of this was that both the current incarnation and previous incarnations of My Little Pony have used sound effects from other shows and movies, in particular the Proton Pack start up noise from Ghostbusters, phaser sounds from Star Trek, and lightsaber sounds from Star Wars.
